Dieses Protokoll wurde entwickelt, um den Dimer-Dodecamer-Übergang von TmPep1050, einer M42-Aminopeptidase, auf struktureller Ebene zu untersuchen. Es ist eine einfache Pipeline, die von der Proteinreinigung bis zur Röntgendatenverarbeitung reicht. Crystallogenese, Datensatzindexierung und molekularer Ersatz wurden durch einen Studienfall, TmPep1050H60A H307A Variante, betont.
Die M42-Aminopeptidasen bilden funktionell aktive Komplexe aus 12 Untereinheiten. Ihr Montageprozess scheint durch ihre Metallionenkofaktoren geregelt zu sein, die einen Dimer-Dodecamer-Übergang auslösen. Bei der Metallionenbindung treten mehrere strukturelle Modifikationen am aktiven Standort und an der Interaktionsschnittstelle auf, die Drücker formen, um die Selbstmontage zu fördern. Um solche Veränderungen zu beobachten, müssen stabile Oligomere vor der Strukturuntersuchung isoliert werden. Hier wird eine Methode berichtet, die die Reinigung von stabilen Dodecamern und Dimern von TmPep1050, einer M42-Aminopeptidase von T. maritima, und deren Strukturbestimmung durch Röntgenkristallographie ermöglicht. Dimere wurden von Dodecamern hergestellt, indem Metallionen mit einem Chelatbildner entfernt wurden. Ohne ihren Cofaktor wurden die Dodecameer weniger stabil und wurden beim Erhitzen vollständig distanziert. Die oligomeren Strukturen wurden durch den einfachen molekularen Ersatzansatz gelöst. Zur Veranschaulichung der Methodik wird die Struktur einer TmPep1050-Variante, die in der Metallionenbindung völlig beeinträchtigt ist, dargestellt, die keine weitere Aufschlüsselung von Dimern zu Monomeren zeigt.
Oligomerisierung ist ein vorherrschender Prozess, der die biologischen Funktionen vieler Proteine diktiert. In Escherichia coliwerden nur 35% der Proteine monomer1. Einige Proteine, morpheeins genannt, können sogar mehrere oligomere Zustände mit Untereinheiten mit unterschiedlicher Struktur in jedem oligomeren Zustand annehmen2. Der Übergang zwischen ihren oligomeren Zuständen ist oft ein Mittel, um die Proteinaktivität zu regulieren, da jeder oligomere Zustand eine andere spezifische Aktivität oder Funktion haben kann. Mehrere Beispiele für Morpheeins sind in der Literatur gut dokumentiert, insbesondere die Porphobilinogen-Synthase3, HPr Kinase/Phosphatase4, Lon Protease5, Lactat-Dehydrogenase6, Glyceraldehyd-3-Phosphat-Dehydrogenase7, Pyruvatkinase8, Citratsynthase9und Ribonuclease A10. Kürzlich beschrieben wir die M42-Aminopeptidase TmPep1050, ein weiteres Beispiel für Enzym mit morpheeinähnlichem Verhalten, dessen Aktivität von seinen oligomeren Zuständenabhängt 11. Der Übergang zwischen seinen oligomeren Zuständen wird durch seine metallischen Kofaktoren vermittelt, die mehrere strukturelle Modifikationen der Untereinheiten induzieren.
Die M42 Aminopeptidase Familie gehört zum MH-Clan12,13, und ist weit verbreitet unter Bakterien und Archaea14. Die M42-Aminopeptidase sind echte denukleare Enzyme, die Peptide bis zu 35 Aminosäurerückstände in der Länge15abbauen. Sie nehmen eine eigentümliche tetraederförmige Struktur aus 12 Untereinheiten an, deren aktive Stellen auf eine innere Höhle ausgerichtet sind. Eine solche Anordnung wird oft als nano-kompartalisierung der Aktivität beschrieben, um eine unkontrollierte Proteolyse zu vermeiden. Die physiologische Funktion der M42-Aminopeptidasen kann mit den proteasom, hydrolysierenden Peptiden in Folge des Proteinabbaus16,17in Verbindung gebracht werden. Pyrococcus horikoshii besitzt vier M42-Aminopeptidasen, die jeweils unterschiedliche, aber komplementäre Besonderheiten18,19,20,21präsentieren. Singuläre, Heterokomplexe aus zwei verschiedenen Arten von Untereinheiten wurden in P. horikoshiibeschrieben, was auf die Existenz von Peptidasom-Komplexen22,23hindeutet.
Mehrere Strukturen von M42 Aminopeptidasen wurden in der Literatur beschrieben11,16,18,19,20,24,25,26. Die Untereinheit besteht aus zwei unterschiedlichen Domänen, einer katalytischen Domäne und einer Dimerisierungsdomäne. Die katalytische Domäne nimmt eine gemeinsame α/β Falte an, die im gesamten MH-Clan konserviert wird, wobei die archetypische katalytische Domäne die Aminopeptidase Ap1 von Vibrio proteolyticus27ist. Die Dimerisierungsdomäne nimmt eine PDZ-ähnliche Falte16 an und kann neben ihrer Rolle bei der Oligomerisierung eine Rolle bei der Steuerung des Substratzugangs und der Bindung in der inneren Kavität11spielen. Da der Grundbaustein ein Dimer ist, wird der Dodedekadaner oft als die Assoziation von sechs Dimeren beschrieben, wobei jeder Dimer an jeder Kante des Tetraeders16positioniert wird. Die Oligomerisierung der M42-Aminopeptidase beruht auf der Verfügbarkeit ihrer Metallkofaktoren. Divalente Metallionen, oft Zn2+ und Co2+,sind katalytisch an der Peptidbindung und Hydrolyse beteiligt. Sie befinden sich in zwei unterschiedlichen Bindungsstellen, nämlich M1- und M2-Sites. Die beiden Metallionen treiben und stimmen auch die Oligomerisierung an, wie sie für PhTET2, PhTET3, PfTET3 und TmPep105011,24,28,29demonstriert wurde. Wenn die Metallkofaktoren erschöpft sind, zerlegt sich der Dodecamer in Dimer, wie in PhTET2, PhTET3 und TmPep105011,16,28oder sogar Monomeren, wie in PhTET2 und PfTET324,29.
Hier wird ein Protokoll zur Untersuchung der Strukturen von TmPep1050-Oligomeren vorgestellt. Dieses Protokoll ist eine Reihe von gängigen Methoden einschließlich Proteinreinigung, proteolytische Aktivität Screening, Kristallisation, Röntgenbeugung, und molekularen Ersatz. Subtilitäten im Umgang mit Metalloenzymen, Proteinoligomerisierung, Proteinkristallisation und molekularem Ersatz werden betont. Ein Fall der Studie wird auch vorgestellt, um zu zeigen, ob TmPep1050 Dodecamer sich weiter in Monomere dissoziieren können oder nicht. Um diese Frage zu beantworten, wurde eine TmPep1050-Variante, TmPep1050H60A H307A, untersucht, deren Metallbindungsstellen durch Mutation seiner-60 (M2-Site) und His-307 (M1-Site) zu Ala-Rückständen beeinträchtigt werden. Dieses Protokoll kann aufgenommen werden, um andere M42-Aminopeptidase oder Metalloenzyme mit Morpheein-ähnlichem Verhalten zu untersuchen.
Das hier beschriebene Protokoll ermöglicht das Verständnis des Dimer-Dodedecamer-Übergangs von TmPep1050 auf struktureller Ebene. Die Methodik wurde bereits bei der Bestimmung der Struktur der beiden TmPep1050 Oligomere11erlebt. Der schwierigste Schritt bestand darin, Bedingungen zu finden, die die Dissoziation von Dodecamern in stabile Dimer fördern.
