Here, ribosomal spacer PCR (RS-PCR) is used together with a miniaturized electrophoresis system as a fast and high resolution method for genotyping S. aureus at moderate costs allowing a high throughput.
The ribosomal spacer PCR (RS-PCR) is a highly resolving and robust genotyping method for S. aureus that allows a high throughput at moderate costs and is, therefore, suitable to be used for routine purposes. For best resolution, data evaluation and data management, a miniaturized electrophoresis system is required. Together with such an electrophoresis system and the in-house developed software (freely available here) assignment of the pattern of bands to a genotype is standardized and straight forward. DNA extraction is simple (boiling prep), setting-up of the reactions is easy and they can be run on any standard PCR machine. PCR cycling is common except prolonged ramping and elongation times. Compared to spa typing and Multi Locus Sequence Typing (MLST), RS-PCR does not require DNA sequencing what simplifies the analysis considerably and allows a high throughput. Furthermore, the resolution for bovine strains of S. aureus is at least as good as spa typing and better than MLST or pulsed-field gel electrophoresis (PFGE). The RS-PCR data base includes presently a total of 141 genotypes and variants. The method is highly associated with the virulence gene pattern, contagiosity and pathogenicity of S. aureus strains involved in bovine mastitis. S. aureus genotype B (GTB) is contagious and causes herds problems causing large costs in the Switzerland and other European countries. All the other genotypes observed in Switzerland infect individual cows and quarters. Genotyping by RS-PCR allows the reliable prediction of the epidemiological and the pathogenic potential of S. aureus involved in bovine intramammary infection (IMI), two key factors for clinical veterinary medicine. Because of these beneficial properties together with moderate costs and a high sample throughput the goal of this publication is to give a detailed, step-by-step protocol for easily establishing and running RS-PCR for genotyping S. aureus in other laboratories.
Staphylococcus (S. aureus) är känd som den viktigaste patogenen i världen ansvariga för intramammär infektion (IMI) hos nötkreatur 1. Studien av Fournier et al. 2 visat i schweiziska kor och studier av Cosandey et al. 3 och et al. Boss 4 i kor av 12 europeiska länder som S. aureus isolerade från bovin IMI är en genetiskt heterogen grupp. Genom PCR-förstärkning av 16S-23S rRNA intergena spacerområdet (RS-PCR), var en totalt 17 genotyper som ursprungligen upptäcktes i 101 epidemiologiskt oberoende isolat 2. Genotyp B och genotyp C (GTC) var vanligast (80%), medan de övriga 15 genotyper (GTS) inträffade sällan, var att göra 1-4% av alla isolat. På europeisk nivå 3, GTB, GTC, GTF, GTI, och GTR var de viktigaste genotyperna omfattar 76% av alla analyserade stammar (n = 456). GTB var beläget i Centraleuropa whereas andra genotyper har spridits. De återstående 24% av stammarna ingår 41 genotyper, många av dem, dock observerades endast en gång.
Studierna av Fournier et al. 2, et al. Cosandey 3, och et al. Graber 5 visade vidare att genotyper starkt förknippades med deras virulens gen mönster, liksom vid den schweiziska som på europeisk nivå. Studierna visade ytterligare massiva skillnader i IMI prevalens bland S. aureus GTB, GTC och andra genotyper 2,5: väger GTB, upp till 87% av korna i en hjord infekterades av denna genotyp. I fallet med GTC och av de andra genotyper emellertid IMI hittades endast i ett till två kor i en hjord.
IMI orsakad av S. aureus, resulterar normalt i inflammation i motsvarande mjölkkörtlar och en ökning av inflammatoriska celler i mjölk. Som en konsekvens, den somatiska cell coUNTS i mjölk (SCC), den viktigaste indikatorn för mjölkkvalitet i de flesta länder, ökar vilket leder till en minskad mjölkpris eller ens leverans stopp.
Förutom RS-PCR av Fournier et al. 2, har andra typningsmetoder beskrivits för subtyp stammar av S. nötkreatur aureus 11/8. Två vanligaste inkluderar spa-typning 12 och Multi Locus Sequence Typing (MLST) 13. Den förstnämnda en är baserad på DNA-sekvensering av den variabla spacerområdet av det stafylokock-spa-genen som kodar för protein A, medan den senare en kräver sekvensering av 7 hushållningsgener. Detta innebär att en 12 och sju PCR 13, respektive, behöver utföras, följt av amplikon rening, sekvenseringsreaktion och analys med hjälp av särskild utrustning. Jämfört med RS-PCR, kräver dessa metoder en avsevärd ytterligare insats i laboratoriet som resulterar i en låg provkapacitet och höga kostnader. Degenomströmningen är särskilt låg för PFGE. Med tanke på upplösningen av dessa metoder för stammar av S. nötkreatur aureus, RS-PCR är åtminstone lika bra som spa skriva 4 och bättre än MLST 4 eller PFGE 15.
Alla dessa metoder, inklusive binära typning 13 visat sig vara effektiva i att få ytterligare insikt i patogenesen av bovin IMI orsakad av S. aureus, men på grund av de nämnda begränsningarna är de mindre lämpliga för stora kliniska undersökningar. Dessutom genotypning av RS-PCR såsom beskrivet av Fournier et al. 2 medger tillförlitlig förutsägelse av den epidemiologiska och patogena potential S. aureus inblandad i bovin IMI, två nyckelvärden i klinisk veterinärmedicin.
Det mest kritiska steget i hela förfarandet är när det finns ett överskott av DNA i RS-PCR (> 30 ng rent DNA / analys) 2. I allmänhet, är upplösning av en profil optimalt om alla dess toppar starta och sluta vid baslinjen. Om två toppar är alltför nära varandra, är upplösning ofullständig. Under dessa förhållanden kan Bioanalyzer programvara leda till olämplig topp identifiering så att manuell identifiering krävs.
