Here, ribosomal spacer PCR (RS-PCR) is used together with a miniaturized electrophoresis system as a fast and high resolution method for genotyping S. aureus at moderate costs allowing a high throughput.
The ribosomal spacer PCR (RS-PCR) is a highly resolving and robust genotyping method for S. aureus that allows a high throughput at moderate costs and is, therefore, suitable to be used for routine purposes. For best resolution, data evaluation and data management, a miniaturized electrophoresis system is required. Together with such an electrophoresis system and the in-house developed software (freely available here) assignment of the pattern of bands to a genotype is standardized and straight forward. DNA extraction is simple (boiling prep), setting-up of the reactions is easy and they can be run on any standard PCR machine. PCR cycling is common except prolonged ramping and elongation times. Compared to spa typing and Multi Locus Sequence Typing (MLST), RS-PCR does not require DNA sequencing what simplifies the analysis considerably and allows a high throughput. Furthermore, the resolution for bovine strains of S. aureus is at least as good as spa typing and better than MLST or pulsed-field gel electrophoresis (PFGE). The RS-PCR data base includes presently a total of 141 genotypes and variants. The method is highly associated with the virulence gene pattern, contagiosity and pathogenicity of S. aureus strains involved in bovine mastitis. S. aureus genotype B (GTB) is contagious and causes herds problems causing large costs in the Switzerland and other European countries. All the other genotypes observed in Switzerland infect individual cows and quarters. Genotyping by RS-PCR allows the reliable prediction of the epidemiological and the pathogenic potential of S. aureus involved in bovine intramammary infection (IMI), two key factors for clinical veterinary medicine. Because of these beneficial properties together with moderate costs and a high sample throughput the goal of this publication is to give a detailed, step-by-step protocol for easily establishing and running RS-PCR for genotyping S. aureus in other laboratories.
Staphylococcus (S. aureus) er kjent som den viktigste patogene verdensom ansvarlig for intramammary infeksjon (IMI) i storfe 1. Studien av Fournier et al. 2 viste i sveitsiske kuer og studier av Cosandey et al. 3 og Boss et al. 4 i kyr av 12 europeiske land som S. aureus isolert fra storfe IMI er en genetisk heterogen gruppe. Ved PCR amplifisering av 16S-23S rRNA intergeniske spacer region (RS-PCR), ble totalt 17 genotyper opprinnelig oppdaget i 101 epidemiologisk uavhengige isolater 2. Genotype B og genotype C (GTC) var mest vanlige (80%), mens de øvrige 15 genotyper (GTS) forekom sjelden, hver gjør 1-4% av alle isolater. På europeisk nivå 3, GTB, GTC, GTF, GTI, og GTR var de viktigste genotypene som omfatter 76% av alle analyserte stammer (n = 456). GTB befant seg i Sentral-Europa whereas de andre genotypene ble spres. De resterende 24% av stammene inkluderte 41 genotyper, mange av dem, men ble observert bare én gang.
Studiene av Fournier et al. 2, Cosandey et al. 3, og Graber et al., 5 videre demonstrert at genotypene ble sterkt forbundet med deres virulens-genet mønster, samt ved den sveitsiske som på europeisk nivå. Studiene videre avdekket store forskjeller i IMI-prevalens blant S. aureus GTB, GTC og de andre genotypene 2,5: vurderer GTB, opp til 87% av kuene i en flokk ble smittet av denne genotypen. I tilfelle av GTC og av de andre genotyper imidlertid IMI ble bare funnet i en til to kyr av en flokk.
IMI forårsaket av S. aureus, som normalt resulterer i betennelse av de tilsvarende brystkjertlene og en økning av inflammatoriske celler i melk. Som en konsekvens av den somatiske celle counts i melk (SCC), den viktig indikator på melkekvalitet i de fleste land, er økt som fører til en redusert melkepris eller levering stopp.
I tillegg til RS-PCR av Fournier et al. 2, har andre innskrivingsmetoder blitt beskrevet for inndeling i undergrupper storfe stammer av S. aureus 8-11. To vanligste er spa typing 12 og Multi Locus Sequence Typing (MLST) 13. Førstnevnte ene er basert på DNA-sekvensering av det variable avstandsområdet av stafylokokk-spa gen som koder for protein A, mens den sistnevnte ene krever sekvensering av 7 husholdningsgener. Dette betyr at man 12 og syv PCR 13, henholdsvis trenger å bli utført, etterfulgt av rensing amplikon, sekvenseringsreaksjon og analyse ved bruk av spesielt utstyr. Sammenlignet med RS-PCR, er disse fremgangsmåter krever et betydelig ekstra innsats i laboratoriet som resulterer i en lav prøver, og høye kostnader. Degjennomstrømning er spesielt lav for PFGE. Med tanke på oppløsning av disse metodene for storfe stammer av S. aureus, RS-PCR er minst like god som spa skrive fire og bedre enn MLST 4 eller PFGE 15.
Alle disse metodene inkludert binær typing 13 vist sin effektivitet i å få ytterligere innsikt i patogenesen av storfe IMI forårsaket av S. aureus, men på grunn av de begrensninger som er nevnt er de mindre egnet for større kliniske undersøkelser. I tillegg genotyping av RS-PCR som beskrevet av Fournier et al. 2 tillater pålitelig prediksjon av den epidemiologiske og den sykdomsfremkallende potensiale av S. aureus involvert i storfe IMI, to viktige verdier i klinisk veterinærmedisin.
Den mest kritiske trinn i hele prosedyren er når det er et overskudd av DNA i RS-PCR (> 30 ng rent DNA / analyse) 2. Generelt oppløsning på en profil er optimal hvis alle sine topper starter og slutter ved baseline. Hvis to toppene er for nær hverandre, er oppløsningen ufullstendig. Under slike forhold kan det Bioanalyzer programvare føre til upassende topp identifikasjon slik at manuell identifisering er nødvendig.
