Here, ribosomal spacer PCR (RS-PCR) is used together with a miniaturized electrophoresis system as a fast and high resolution method for genotyping S. aureus at moderate costs allowing a high throughput.
The ribosomal spacer PCR (RS-PCR) is a highly resolving and robust genotyping method for S. aureus that allows a high throughput at moderate costs and is, therefore, suitable to be used for routine purposes. For best resolution, data evaluation and data management, a miniaturized electrophoresis system is required. Together with such an electrophoresis system and the in-house developed software (freely available here) assignment of the pattern of bands to a genotype is standardized and straight forward. DNA extraction is simple (boiling prep), setting-up of the reactions is easy and they can be run on any standard PCR machine. PCR cycling is common except prolonged ramping and elongation times. Compared to spa typing and Multi Locus Sequence Typing (MLST), RS-PCR does not require DNA sequencing what simplifies the analysis considerably and allows a high throughput. Furthermore, the resolution for bovine strains of S. aureus is at least as good as spa typing and better than MLST or pulsed-field gel electrophoresis (PFGE). The RS-PCR data base includes presently a total of 141 genotypes and variants. The method is highly associated with the virulence gene pattern, contagiosity and pathogenicity of S. aureus strains involved in bovine mastitis. S. aureus genotype B (GTB) is contagious and causes herds problems causing large costs in the Switzerland and other European countries. All the other genotypes observed in Switzerland infect individual cows and quarters. Genotyping by RS-PCR allows the reliable prediction of the epidemiological and the pathogenic potential of S. aureus involved in bovine intramammary infection (IMI), two key factors for clinical veterinary medicine. Because of these beneficial properties together with moderate costs and a high sample throughput the goal of this publication is to give a detailed, step-by-step protocol for easily establishing and running RS-PCR for genotyping S. aureus in other laboratories.
Staphylococcus (S. aureus) er kendt som den vigtigste patogen verdensplan ansvarlig for intramammær infektion (IMI) hos kvæg 1. Undersøgelsen fra Fournier et al. 2 demonstreret i schweiziske køer og undersøgelserne af Cosandey et al. 3 og Boss et al. 4 i køer af 12 europæiske lande, at S. aureus isoleret fra kvæg IMI er en genetisk heterogen gruppe. Ved PCR-amplifikation af 16S-23S rRNA intergeniske spacerregion (RS-PCR), blev i alt 17 genotyper initialt detekterede i 101 epidemiologisk uafhængige isolater 2. Genotype B og genotype C (GTC) var mest almindelige (80%), mens de øvrige 15 genotyper (GTS) forekom sjældent, hver gør 1 til 4% af alle isolater. På europæisk plan 3, GTB, GTC, GTF, GTI, og GTR var de vigtigste genotyper omfatter 76% af alle analyserede stammer (n = 456). GTB var beliggende i Centraleuropa whereas de andre genotyper blev formidles bredt. De resterende 24% af stammerne omfattede 41 genotyper, mange af dem blev dog observeret én gang.
Undersøgelserne af Fournier et al. 2, Cosandey et al. 3, og Graber et al. 5 viste endvidere, at genotyperne blev stærkt forbundet med deres virulens gen mønster, såvel som på den schweiziske som på europæisk plan. Undersøgelserne viste også massive forskelle i IMI prævalens blandt S. aureus GTB, GTC og de andre genotyper 2,5: overvejer GTB, op til 87% af køer i en besætning var smittet af denne genotype. I tilfælde af GTC og de andre genotyper imidlertid IMI blev kun fundet i 1 til 2 køer af en besætning.
IMI forårsaget af S. aureus, resulterer normalt i inflammation af de tilsvarende brystkirtler og en stigning af inflammatoriske celler i mælk. Som følge heraf er den somatiske celler counts i mælk (SCC), den centrale indikator for mælkekvalitet i de fleste lande, øges fører til en nedsat mælkepris eller endda levering stop.
Udover RS-PCR af Fournier et al. 2, har andre typningsmetoder blevet beskrevet til subtypning bovine stammer af S. aureus 8-11. To almindelige omfatter spa skrive 12 og Multi Locus Sequence Typing (MLST) 13. Førstnævnte ene er baseret på DNA-sekventering den variable spacerregionen af stafylokok spa genet, der koder for protein A, hvorimod den sidstnævnte kræver sekventering af 7 husholdningsgener. Det betyder, at en 12 og syv PCR'er 13 henholdsvis skal udføres, fulgt af amplicon oprensning, sekventering reaktion og analyse med specifikt udstyr. Sammenlignet med RS-PCR, kræver disse fremgangsmåder en betydelig ekstra indsats i laboratoriet resulterer i en lav produktivitet og høje omkostninger. Detgennemløb er særlig lav for PFGE. I betragtning af løsningen af disse metoder for kvæg stammer af S. aureus, RS-PCR er mindst lige så god som spa skrive 4 og bedre end MLST 4 eller PFGE 15.
Alle disse metoder, herunder binære skrive 13 demonstrerede deres effektivitet i at opnå yderligere indsigt i patogenesen af kvæg IMI forårsaget af S. aureus, men på grund af de nævnte begrænsninger, de er mindre egnede til store kliniske undersøgelser. Desuden genotypning af RS-PCR som beskrevet af Fournier et al. 2 tillader pålidelig forudsigelse af den epidemiologiske og den patogene potentiale S. aureus involveret i kvæg IMI, to centrale værdier i klinisk veterinærmedicin.
Det mest kritiske trin af hele processen er, når der er et overskud af DNA i RS-PCR (> 30 ng ren DNA / assay) 2. Generelt opløsning på en profil er optimal, hvis alle dens toppe starter og slutter ved baseline. Hvis to toppe er for tæt på hinanden, opløsning er ufuldstændig. Under disse betingelser kan Bioanalyzer software føre til uhensigtsmæssig peak identifikation, således at manuel identifikation er påkrævet.
