Protein-protein interactions can occur in both the nucleus and the cytoplasm of a cell. To investigate these interactions, traditional co-immunoprecipitation and modern proximity ligation assay are applied. In this study, we compare these two methods to visualize the distribution of NF90-RBM3 interactions in the nucleus and the cytoplasm.
Protein-protein interactions are involved in thousands of cellular processes and occur in distinct spatial context. Traditionally, co-immunoprecipitation is a popular technique to detect protein-protein interactions. Subsequent Western blot analysis is the most common method to visualize co-immunoprecipitated proteins. Recently, the proximity ligation assay has become a powerful tool to visualize protein-protein interactions in situ and provides the possibility to quantify protein-protein interactions by this method. Similar to conventional immunocytochemistry, the proximity ligation assay technique is also based on the accessibility of primary antibodies to the antigens, but in contrast, proximity ligation assay detects protein-protein interactions with a unique technique involving rolling-circle PCR, while conventional immunocytochemistry only shows co-localization of proteins.
Nuclear factor 90 (NF90) and RNA-binding motif protein 3 (RBM3) have been previously demonstrated as interacting partners. They are predominantly localized in the nucleus, but also migrate into the cytoplasm and regulate signaling pathways in the cytoplasmic compartment. Here, we compared NF90-RBM3 interaction in both the nucleus and the cytoplasm by co-immunoprecipitation and proximity ligation assay. In addition, we discussed the advantages and limitations of these two techniques in visualizing protein-protein interactions in respect to spatial distribution and the properties of protein-protein interactions.
Fattore nucleare 90 (NF90) è una proteina multi-isoforma con numerose funzioni, tra cui la risposta all'infezione virale, regolazione di interleuchina-2 post-trascrizione e regolazione dei miRNA biogenesi 1-3. RBM3 è una proteina RNA-binding, coinvolto nella traduzione e miRNA biogenesi e può essere indotta da vari fattori di stress, tra cui l'ipotermia e ipossia 4-6. Recentemente, abbiamo trovato NF90 e RBM3 in un complesso proteico 7. L'interazione di NF90 e RBM3 è essenziale per modulare l'attività della proteina chinasi RNA-like chinasi reticolo endoplasmatico (PERK) in risposta proteina spiegato 7. Sia NF90 e RBM3 si trovano prevalentemente nel nucleo, ma una piccola percentuale di NF90 e navetta RBM3 nel citoplasma e si legano lì gli uni agli altri per funzioni specifiche, ad esempio, per regolare l'attività vantaggio. Decenni fa, lievito due ibridi (Y2H) è stato sviluppato per rilevare l'interazione tra due proteine 8. Tuttavia, a causa della costruzione artificiale di proteine fuse, risultati falsi positivi hanno limitato l'applicazione di questo metodo. Per lungo tempo, co-immunoprecipitazione era la tecnica principale per analizzare le interazioni proteina-proteina, specialmente in condizioni endogene 9. Per analizzare il complesso proteico co-immunoprecipitato, Western blot è la tecnica più conveniente, mentre la spettrometria di massa è usato quando eccellente sensibilità e la precisione sono desiderati. Negli ultimi anni, saggio di prossimità legatura è stato sviluppato come un nuovo metodo per rilevare interazioni proteina-proteina in entrambe le cellule e tessuti in situ 10,11.
Qui, abbiamo confrontato il più popolare metodo di co-immunoprecipitazione e relativamente nuovo metodo di analisi di prossimità legatura a catturare NF9Interazione 0-RBM3 in frazioni subcellulari. Abbiamo anche discusso i vantaggi ei limiti di entrambe le tecniche.
Ci sono diversi vantaggi e carenze per entrambi i metodi. Come relativamente nuova tecnica, un evidente vantaggio di dosaggio vicinanza legatura è la possibilità di chiarire le interazioni proteina-proteina a livello di singola cellula, invece di un lotto di cellule eterogenee.
