Her beskriver vi en protokoll for å få amplicon sekvens databehandling jord, rhizosphere og rot endosphere microbiomes. Denne informasjonen kan brukes til å undersøke komposisjon og mangfoldet av plante-assosiert mikrobielle samfunn, og er egnet for bruk med en rekke forskjellige plantearter.
Intime samspillet mellom anlegget vert og tilknyttede mikroorganismer er avgjørende anlegget fitness, og kan fremme forbedret toleranse til abiotiske stress og sykdommer. Som anlegg microbiome kan være svært komplekse, lave kostnader, er høy gjennomstrømming metoder som amplicon-baserte sekvensering av 16S rRNA genet ofte foretrukket for karakteriserer sin mikrobiell sammensetning og mangfold. Valg av riktig metode når du utfører slike eksperimenter er imidlertid avgjørende for å redusere fordommer som kan gjøre analyse og sammenligninger mellom prøver og studier vanskelig. Denne protokollen beskriver i detalj en standardisert metode for innsamling og utvinning av DNA fra jord, rhizosphere og roten prøver. I tillegg vi markere en veletablert 16S rRNA amplicon sekvensering rørledning som gjør utforskning av sammensetningen av bakteriell samfunn i prøvene, og kan lett tilpasses for andre markør gener. Denne rørledningen er validert for forskjellige plantearter, inkludert sorghum, mais, hvete, jordbær og agave, og kan bidra til overvinne problemer forbundet med forurensning fra anlegget organeller.
Plante-assosiert microbiomes består av dynamisk og komplekse mikrobielle samfunn som består av bakterier, archaea, virus, sopp og andre eukaryotic mikroorganismer. I tillegg til sine godt studert rolle i forårsaker plante sykdom, kan plante-assosiert mikrober positivt påvirke plante helse forbedre toleranse biotiske og abiotiske påkjenninger, fremmer nærings tilgjengelighet og styrke plantevekst gjennom produksjon av phyto-hormoner. Derfor finnes særlig interesse i karakteriserer taxa som knytter plante rot endospheres, rhizospheres og det omkringliggende jorden. Mens noen mikrober kan kultivert isolert på laboratoriet generert media, kan mange delvis fordi de kan stole på symbiotiske forholdet med andre mikrober, vokser svært sakte, eller krever betingelser som ikke kan bli kopiert i et laboratoriemiljø. Fordi det omgår behovet for dyrking og er relativt billig og høy gjennomstrømming, blitt sekvens-baserte Fylogenetiske profilering av environmental og verts-assosiert mikrobiell prøver foretrukket metode for assaying mikrobielle samfunn komposisjon.
Valg av aktuell sekvensering teknologi fra ulike neste generasjons sekvensering (NGS) plattformer1 er avhengig av brukernes behov, med viktige faktorer inkludert: ønsket dekning, amplicon lengde, forventet samfunnet mangfold, samt sekvensering feil, lese-lengde og kostnad-per-run/megabase. En annen variabel som må vurderes i amplicon-baserte sekvensering eksperimenter er hva gene vil bli forsterket og hva primere skal brukes. Når du utformer eller velge primere, er forskere ofte tvunget foreta avveininger mellom universalitet forsterkning og taksonomisk oppløsningen oppnåelige fra den resulterende amplicons. Derfor valgte slike studier ofte primere og markører som selektivt målrette bestemte delsett av microbiome. Evaluere sammensetningen av bakteriell samfunn oppnås vanligvis ved sekvensering ett eller flere av regionene hypervariable bakteriell 16S rRNA gen2,3. I denne studien, beskriver vi en amplicon basert sekvensering protokoll utviklet for en NGS plattform mål 500 bp V3 V4 regionen av bakteriell 16S rRNA genet, som gir bred forsterkning av bakteriell taxa gir nok variasjon til skille mellom forskjellige taxa. I tillegg kan denne protokollen lett tilpasses for bruk med andre primer sett, som de målretting ITS2 markør for sopp eller 18S rRNA delenhet i eukaryoter.
Mens andre tilnærminger som hagle metagenomics, metatranscriptomics og encellede sekvensering, tilbyr andre fordeler inkludert løst mikrobiell genomes og mer direkte måling av samfunnet funksjonen, er disse teknikkene vanligvis mer dyrt og beregningsmessig intensiv enn Fylogenetiske profilering beskrevet her4. I tillegg utfører hagle metagenomics og metatranscriptomics på roten prøver gir en stor del av leser tilhører verten anlegget genomet, og metoder for å overkomme denne begrensningen er stadig utviklet5,6.
Som med alle eksperimentelle plattformer, kan amplicon-baserte profilering introdusere en rekke potensielle skjevheter som bør vurderes under eksperimentell design og data analysen. Disse omfatter metoder for prøvetaking, DNA ekstrahering, utvalg av PCR primere, og hvordan biblioteket forberedelse utføres. Metoder kan betydelig påvirke mengden brukbare data generert, og kan også hindre innsatsen sammenligne resultater mellom studier. For eksempel metoden å fjerne rhizosphere bakterier7 og bruk av ulike utvinning teknikker eller valg av DNA utvinning kits8,9 har vist betydelig innvirkning nedstrøms analyse, som fører til ulike konklusjoner om som mikrober er tilstede og deres relative antall. Siden amplicon-baserte profilering kan tilpasses, kan foreta sammenligninger over studier være utfordrende. Den jorden Project Microbiome har foreslått at forskere studere komplekse systemer som plante-assosiert microbiome ville ha nytte av utviklingen av standardiserte protokoller som en måte å minimere variasjon forårsaket av anvendelsen av ulike metoder mellom studier10,11. Her diskuterer vi mange av emnene over og tilby forslag til best praksis hvor hensiktsmessig.
Protokoll viser prosessen med å samle jord, rhizosphere og roten prøver fra endringer og utdrager DNA ved hjelp av en veletablert DNA isolering kit11. I tillegg inneholder våre protokollen en detaljert amplicon sekvensering arbeidsflyt, bruker en vanligvis benyttet NGS plattform, til å bestemme strukturen av bakteriell samfunn12,13,14. Denne protokollen er validert for bruk i en rekke anlegget verter i en nylig publisert studie av røtter, rhizosphere og tilknyttet jord av 18 monocot arter inkludert endringer, Zea mays, og Triticum aestivum15. Denne metoden har også blitt godkjent for bruk med andre markør gener, som demonstrert av vellykkede programmet å studere fungal ITS2 markør genet i studier av agave microbiome16,17 og jordbær microbiome 18.
Denne protokollen demonstrerer en etablert rørledning for å utforske roten endosphere, rhizosphere og jord mikrobiell samfunnet komposisjoner, fra feltet prøvetaking prøve behandling og nedstrøms sekvensering.
