Mitochondriale contactplaatsen zijn eiwitcomplexen die interageren met mitochondriale binnen- en buitenmembraaneiwitten. Deze plaatsen zijn essentieel voor de communicatie tussen de mitochondriale membranen en dus tussen het cytosol en de mitochondriale matrix. Hier beschrijven we een methode om kandidaten te identificeren die in aanmerking komen voor deze specifieke klasse van eiwitten.
Mitochondriën zijn aanwezig in vrijwel alle eukaryote cellen en vervullen essentiële functies die veel verder gaan dan energieproductie, bijvoorbeeld de synthese van ijzer-zwavelclusters, lipiden of eiwitten, Ca2+ -buffering en de inductie van apoptose. Evenzo resulteert mitochondriale disfunctie in ernstige ziekten bij de mens, zoals kanker, diabetes en neurodegeneratie. Om deze functies uit te voeren, moeten mitochondriën communiceren met de rest van de cel over hun omhulsel, dat uit twee membranen bestaat. Daarom moeten deze twee membranen constant op elkaar inwerken. Eiwitachtige contactplaatsen tussen de mitochondriale binnen- en buitenmembranen zijn in dit opzicht essentieel. Tot nu toe zijn er verschillende contactlocaties geïdentificeerd. In de hier beschreven methode worden Saccharomyces cerevisiae-mitochondriën gebruikt om contactplaatsen te isoleren en zo kandidaten te identificeren die in aanmerking komen voor contactplaatseiwitten. We gebruikten deze methode om het mitochondriale contactplaats en cristae organizing system (MICOS) -complex te identificeren, een van de belangrijkste contactplaatsvormende complexen in het mitochondriale binnenmembraan, dat wordt geconserveerd van gist tot mens. Onlangs hebben we deze methode verder verbeterd om een nieuwe contactplaats te identificeren die bestaat uit Cqd1 en het Por1-Om14-complex.
Mitochondriën vervullen verschillende functies in eukaryoten, waarvan de meest bekende de productie van ATP door oxidatieve fosforylering is. Andere functies zijn onder meer de productie van ijzer-zwavelclusters, lipidensynthese en in hogere eukaryoten, Ca2+-signalering en de inductie van apoptose 1,2,3,4. Deze functies zijn onlosmakelijk verbonden met hun complexe ultrastructuur.
De mitochondriale ultrastructuur werd voor het eerst beschreven door elektronenmicroscopie5. Er werd aangetoond dat mitochondriën vrij complexe organellen zijn die uit twee membranen bestaan: het mitochondriale buitenmembraan en het mitochondriale binnenmembraan. Door deze membranen worden dus twee waterige compartimenten gevormd: de intermembraanruimte en de matrix. Het mitochondriale binnenmembraan kan nog verder worden onderverdeeld in verschillende secties. Het binnenste grensmembraan blijft in de nabijheid van het buitenste membraan en de cristae vormen invaginaties. Zogenaamde crista-juncties verbinden het binnenste grensmembraan en de cristae (Figuur 1). Bovendien onthullen elektronenmicrofoto’s van osmotisch gekrompen mitochondriën dat er plaatsen bestaan waar de mitochondriale membranen nauw met elkaar verbonden zijn 6,7. Deze zogenaamde contactplaatsen worden gevormd door eiwitcomplexen die de twee membranen overspannen (Figuur 1). Er wordt gedacht dat deze interactieplaatsen essentieel zijn voor de levensvatbaarheid van cellen vanwege hun belang voor de regulatie van mitochondriale dynamiek en overerving, evenals de overdracht van metabolieten en signalen tussen het cytosol en de matrix8.
Het MICOS-complex in het mitochondriale binnenmembraan is waarschijnlijk het best gekarakteriseerde en het meest veelzijdige contactplaatsvormende complex. MICOS werd in 2011 beschreven in gist en bestaat uit zes subeenheden 9,10,1 1: Mic60, Mic27, Mic26, Mic19, Mic12 en Mic10. Deze vormen een complex van ongeveer 1,5 MDa dat zich lokaliseert op de crista-knooppunten 9,10,11. Het verwijderen van een van beide kernsubeenheden, Mic10 of Mic60, leidt tot de afwezigheid van dit complex 9,11, wat betekent dat deze twee subeenheden essentieel zijn voor de stabiliteit van MICOS. Interessant is dat MICOS niet slechts één, maar meerdere contactplaatsen vormt met verschillende mitochondriale buitenmembraaneiwitten en -complexen: het TOM-complex 11,12, het TOB/SAM-complex 9,12,13,14,15,16, het Fzo1-Ugo1-complex9,Por1 10, OM45 10 en Miro 17. Dit wijst er sterk op dat het MICOS-complex betrokken is bij verschillende mitochondriale processen, zoals eiwitimport, fosfolipidenmetabolisme en de vorming van de mitochondriale ultrastructuur18. De laatste functie is waarschijnlijk de belangrijkste functie van MICOS, aangezien de afwezigheid van het MICOS-complex geïnduceerd door de deletie van MIC10 of MIC60 leidt tot een abnormale mitochondriale ultrastructuur die vrijwel volledig geen regelmatige cristae heeft. In plaats daarvan hopen interne membraanblaasjes zonder verbinding met het binnenste grensmembraanzich op 19, 20. Belangrijk is dat MICOS in vorm en functie geconserveerd blijft van gist tot mens21. De associatie van mutaties in MICOS-subeenheden met ernstige ziekten bij de mens benadrukt ook het belang ervan voor hogere eukaryoten22,23. Hoewel MICOS zeer veelzijdig is, moeten er extra contactsites zijn (op basis van onze niet-gepubliceerde observaties). Er zijn inderdaad verschillende andere contactplaatsen geïdentificeerd, bijvoorbeeld de mitochondriale fusiemachines Mgm1-Ugo1/Fzo1 24,25,26 of Mdm31-Por1, die betrokken zijn bij de biosynthese van het mitochondriaal-specifieke fosfolipide cardiolipine 27. Onlangs hebben we de methode verbeterd die ons heeft geleid tot de identificatie van MICOS om Cqd1 te identificeren als onderdeel van een nieuwe contactplaats gevormd met het buitenste membraancomplex Por1-Om1428. Interessant is dat deze contactplaats ook betrokken lijkt te zijn bij meerdere processen, zoals de homeostase van het mitochondriale membraan, het fosfolipidenmetabolisme en de distributie van co-enzym Q28,29.
Hier gebruikten we een variatie op de eerder beschreven fractionering van mitochondriën 9,30,31,32,33. Osmotische behandeling van mitochondriën leidt tot de verstoring van het mitochondriale buitenmembraan en tot een krimp van de matrixruimte, waardoor de twee membranen alleen dicht bij elkaar blijven op contactplaatsen. Dit maakt het mogelijk om blaasjes te genereren die uitsluitend bestaan uit mitochondriaal buitenmembraan of mitochondriaal binnenmembraan of op contactplaatsen van beide membranen door middel van milde sonicatie. Omdat het mitochondriale binnenmembraan een veel hogere eiwit-lipideverhouding heeft, vertonen mitochondriale binnenmembraanblaasjes een hogere dichtheid in vergelijking met mitochondriale buitenmembraanblaasjes. Het verschil in dichtheid kan worden gebruikt om de membraanblaasjes te scheiden door middel van sucrose opwaartse dichtheidsgradiëntcentrifugatie. Zo hopen de mitochondriale buitenste membraanblaasjes zich op bij lage sucroseconcentraties, terwijl de mitochondriale binnenmembraanblaasjes worden verrijkt bij hoge sucroseconcentraties. De blaasjes die contactplaatsen bevatten, concentreren zich op intermediaire sacharoseconcentraties (figuur 2). Het volgende protocol beschrijft deze verbeterde methode, die minder gespecialiseerde apparatuur, tijd en energie vereist in vergelijking met onze eerder vastgestelde32, in detail en biedt een nuttig hulpmiddel voor de identificatie van mogelijke contactplaatseiwitten.
Mitochondriale subfractionering is een ingewikkeld experiment met verschillende zeer complexe stappen. Daarom hebben we ernaar gestreefd om onze gevestigde methode verder te verbeteren en, tot op zekere hoogte, te vereenvoudigen32. Hier waren de uitdagingen de behoefte aan gecompliceerde en zeer gespecialiseerde apparatuur, die vaak individuele constructies zijn, en het enorme tijd- en energieverbruik.
