Her, beskriver vi en protokol for at opnå amplikon sekvens data af jord, rhizosfære og roden endosphere microbiomes. Denne information kan bruges til at undersøge sammensætningen og mangfoldighed af plante-forbundet mikrobielle samfund, og er velegnet til brug med en bred vifte af plantearter.
Det intime samspil mellem plante vært og tilknyttede mikroorganismer er afgørende betydning for anlægget fitness, og kan fremme forbedrede tolerance over for abiotisk understreger og sygdomme. Som plante microbiome kan være meget komplekse, lave omkostninger, er høj overførselshastighed metoder såsom amplikon-baserede sekventering af 16S rRNA-genet ofte at foretrække for kendetegner dets mikrobielle sammensætning og mangfoldighed. Udvælgelse af passende metode når gennemføre sådanne eksperimenter er imidlertid afgørende for at mindske skævheder, der kan vanskeliggøre analyse og sammenligninger mellem prøver og undersøgelser. Denne protokol beskriver i detaljer en standardiseret metode til indsamling og udvinding af DNA fra jord, rhizosfære og rod prøver. Derudover vi fremhæve en veletableret 16S rRNA-amplikon sekventering rørledning, der giver mulighed for udforskning af sammensætningen af bakterielle samfund i disse prøver, og kan nemt tilpasses til andre markørgener. Denne rørledning er blevet valideret for en række plantearter, herunder sorghum, majs, hvede, jordbær og agave, og kan hjælpe med at overvinde problemer forbundet med forurening fra anlægget organeller.
Plante-forbundet microbiomes består af dynamiske og komplekse mikrobielle samfund består af bakterier, archaea, vira, svampe og andre mikroorganismer i eukaryote. Ud over deres velundersøgte rolle i forårsager plantesygdomme, kan plante-forbundet mikrober også positivt påvirke plantesundhed ved at forbedre tolerance over for biotisk og abiotisk understreger, at fremme næringsstoftilgængelighed og forbedring af planternes vækst gennem produktion af Phytohormoner. Af denne grund findes særlig interesse i kendetegner de taxa, som forbinder med anlægget rod endospheres, rhizospheres og den omgivende jord. Mens nogle mikrober kan være kulturperler i isolation på laboratoriet genererede medier, mange ikke, dels fordi de kan stole på symbiotiske relationer med andre mikrober, vokser meget langsomt, eller kræver betingelser, der ikke kan genskabes i et laboratoriemiljø. Fordi det omgår behovet for dyrkning og er relativt billig og høj overførselshastighed, er sekvens-baserede fylogenetiske profilering af miljømæssige og vært-associerede mikrobielle prøver blevet en foretrukne metode til paavisning mikrobielle samfund sammensætning.
Udvælgelse af passende sekventering teknologier fra forskellige næste generation sequencing (NGS) platforme1 er afhængig af brugernes behov, med vigtige faktorer herunder: ønskede dækning, amplikon længde, forventes EF mangfoldighed, samt sekventering fejlprocenten, læse-længde og cost-per-run/megabase. En anden variabel, der skal overvejes i amplikon-baserede sekventering eksperimenter er hvad gen vil blive forstærket og hvad primere vil blive brugt. Når designe eller vælge primere, er forskere ofte tvunget til at indgå kompromiser mellem universelle forstærkning af og den taksonomiske opløsning opnåelige fra den resulterende amplikoner. Derfor valgte disse typer af undersøgelser ofte primere og markører, der selektivt målrette specifikke delmængder af microbiome. Evaluering af sammensætningen af bakterielle samfund er almindeligt opnås ved sekventering en eller flere af hypervariable regionerne af bakteriel 16S rRNA gen2,3. I denne undersøgelse, vi beskriver en amplikon baseret sekventering protokol udviklet til en NGS platform mål 500 bp V3-V4 regionen af bakteriel 16S rRNA gen, som giver mulighed for bred forstærkning af bakteriel taxa samtidig også give tilstrækkelig variation til skelne mellem forskellige taxa. Derudover kan denne protokol nemt tilpasses til brug med andre primer sæt, såsom rettet mod ITS2 markøren af svampe eller 18S rRNA underenhed af eukaryoter.
Mens andre tilgange såsom shotgun metagenomics, metatranscriptomics og encellede sekventering, tilbyder andre fordele, herunder løst mikrobielle genomer og mere direkte måling af Fællesskabets funktion, er disse teknikker typisk mere dyrt og beregningskrævende end den fylogenetiske profilering beskrevet her4. Derudover udfører shotgun metagenomics og metatranscriptomics på rod prøver giver en stor procentdel af læser tilhører værten plante genom, og metoder til at overvinde denne begrænsning er stadig at blive udviklet5,6.
Som med enhver eksperimentelle platform, kan amplikon-baserede profilering indføre en række potentielle afvigelser, som bør overvejes under den eksperimentelle design og data analyse. Disse omfatter metoder til prøvetagning, DNA udvinding, udvalg af PCR-primere, og hvordan bibliotek forberedelse udføres. Forskellige metoder kan markant indflydelse på mængden af brugbare data genereret, og kan også hæmme bestræbelserne på at sammenligne resultater mellem undersøgelser. For eksempel, metoden til at fjerne rhizosfære bakterier7 og brugen af forskellige udvinding teknikker eller valg af DNA udvinding kits8,9 har vist sig at betydeligt påvirke downstream analyse, hvilket fører til forskellige konklusioner vedrørende som mikrober er nutid og deres relative mængder. Da amplikon-baserede profilanalyse kan være tilpasset, kan foretage sammenligninger på tværs af undersøgelser være udfordrende. Jorden Microbiome projekt har foreslået, at forskere studerer komplekse systemer som plante-forbundet microbiome ville drage fordel af udviklingen af standardiserede protokoller som et middel til minimering af variation forårsaget af anvendelsen af forskellige metoder mellem undersøgelser10,11. Her vi diskutere mange af de ovennævnte emner, og tilbud forslag til bedste praksis, hvor det er relevant.
Protokollen viser processen med at indsamle jord, rhizosfære og rod prøver fra Sorghum bicolor og uddrager DNA ved hjælp af en veletableret DNA isolering kit11. Vores protokol indeholder desuden en detaljeret amplikon sekventering arbejdsproces, ved hjælp af et almindeligt udnyttede NGS platform, for at bestemme strukturen af den bakterielle samfund12,13,14. Denne protokol er blevet valideret til brug i en bred vifte af plante værter i en nylig offentliggjort undersøgelse af rødder, rhizosfære og tilknyttede jord af 18 monocot arter herunder Sorghum bicolor, Zea mays, og Triticum aestivum15. Denne metode er også blevet valideret til brug sammen med andre markørgener, som det fremgår af dens vellykkede program til at studere de svampe ITS2 markørgen i undersøgelser af agave microbiome16,17 og jordbær microbiome 18.
Denne protokol viser en etableret rørledningen for at udforske rod endosphere, rhizosfære og jord mikrobielle samfund kompositioner, fra feltet prøveudtagning til prøve behandling og downstream sekventering.
